It uses the same database but a different table, everything works fine.
I hope that you mean that you have different databases. That is, the distinct sites are not sharing a database.
...can I replace the files in the root with the files in the development folder and just change details of the database in the configuration file?
Is this going to cause problems or is there another way?
It will undoubtedly cause problems. Backup the new site with Akeeba Backup. Move the .jpa file that Akeeba creates to the new location. Upload Akeeba's kickstart.php program and run it.
(It's a bit more complicated than that but you get the idea.)
